Their difference is based mainly in their sequence of amino acids, which usually results in protein folding into a specific three-dimensional structure.Most proteins fold into unique 3-dimensional structures. There are four different levels of structures. Primary structure: the amino acid sequence, Secondary structure: regularly repeating local structures (α-helix, β-sheet, turns) bonded by hydrogen, Tertiary structure: the shape of a single protein molecule, Quaternary structure: a structure which is formed by protein molecules (polypeptide chains). In order to augment the information we receive from a protein sequence, we take into account its secondary structure. From RCSB Protein Data Bank we receive our data pool, a FASTA-formatted file with sequences and secondary structure information generated using DSSP. We use the secondary sequences and pass them through our novel software, which was designed to compare proteins based on their secondary sequence. The comparison procedure then scales down from 3-dimensional problem to linear which is way more efficient and cost-effective. However, we may lose some accuracy, but in this research we focus mainly on the differences of the proteins, so as to eliminate them in a matching process.
